Greetings and blessings,
I am responding to your letter. When you were here, on erev* the time of the Giving of our Torah* (see note 2), you mentioned the commentary of the Rash* on tractate Negaim, chapter 14, Mishnah 5, according to which the eglah arufah* (see note 3) is disqualified if it bears blemishes. Now, the Mishnah* in tractate Sotah* 45b clearly establishes that this is not the case.
I have had occasion to see the response given to this question by the great Rav Zemba, may Hashem avenge his blood (see note 4). It is found in the Mikdeshei HaShem, chapter 39, by Rav Maizelish of Chicago, published in 5716. You will find enclosed what he said on this subject (see note 5), but one may question his remarks.
It seems to me that this is very surprising. Indeed, the Rash* explains, in the first chapter of tractate Chulin*, that the eglah arufah* is indeed an atonement. He should therefore have specified his question and stated that one cannot disqualify an animal on account of the removal of a limb, because a comparison was drawn between the atonement and the sacrifices.
Such a conception is based on a view of the Yerushalmi*, in tractate Sotah*, according to which an animal missing a limb cannot become an eglah arufah*. If one disqualifies an animal missing a limb because it nonetheless provides atonement, why not say the same for all other blemishes and forbid them as well for the eglah arufah*? Indeed, with regard to atonement, there is no reason to distinguish between the removal of a limb and any other blemish.
Nevertheless, this explanation does not suffice to answer the question posed. For an animal missing a limb is disqualified when it serves to permit (see note 6). This is the case, for example, for the birds offered by the metzora*, which can be compared to another case in which the purpose is also to permit — that of the scapegoat (see note 7), as Rashi* states in his commentary on tractate Chulin*, at the previously cited reference.
Now, blemishes disqualify the scapegoat, just as they do all sacrifices, for the animal must be fit for Hashem. The Rash* therefore chooses this explanation, which justifies both the comparison between what permits and what provides atonement, for the scapegoat and for the eglah arufah*. He specifies that, in any case, blemishes do not disqualify the chatas* and olah* offerings consisting of birds. It follows that no comparison is drawn with the eglah arufah*, which must not be blemished, nor with the scapegoat.
The responsa* of Rav Zemba also cite Rabbeinu Gershom Meor HaGolah*, commenting on tractate Chulin* 11b, according to which, for the eglah arufah*, the atonement is comparable to the sacrifice and the animal must therefore not be blemished. This is indeed the opposite of the statement of the Mishnah* previously cited. You should consult the explanation — difficult to accept — of the Mikdeshei HaShem on this subject.

במענה על מכ', בהמשך למה שהזכיר בהיותו כאן ערב זמן מ"ת בלשון הר"ש (נגעים פרק י"ד משנה ה') דמשמע שם דעגלה ערופה מומים פוסלים בה, והרי משנה מפורשת (סוטה מה, ב) דאין המום פוסל בעגלה ערופה.
והנה נזדמן לי לראות תשובת הרה"ג כו' זעמבא הי"ד שנשאל על זה (נדפס בס' מקדשי השם סל"ט להרב מייזליש שי' שיקאגא - תשט"ז), ומועתק בשולי הגליון מה שענה על זה*, וצע"ק בדבריו.
ומה שנראה לי בזה לגודל התמי', הוא דאף שבחולין (קמא) מפרש הר"ש ומכפר דקאי על עגלה ערופה דכפרה כתיב בה, וע"ז הווה לי' להר"ש לתרץ קושיתו דלא שייך למיעוטי מחוסר אבר משום דכפרה כתיב בה כבקדשים (והוא אליבא דמ"ד בירושלמי סוטה על אתר דמחוסר אבל פסול בעגלה ערופה) דאם נמעט מחוסר אבר משום דהוא מכפר א"כ אפילו כל מומין צריכין להיות אסורים בעגלה ערופה, דמשום כפרה אין לחלק בין חסרון אבר לסתם מום.
אבל על ידי תירוץ זה עדיין אינה מתורצת הקושיא דיש ללמוד מחוסר אבר דאסור במכשיר היינו בצפרי מצורע משום דדמי למכפר אחר הוא שעיר המשתלח, וכפרש"י שם בחולין, והרי שעיר המשתלח מומין פוסלין בו כמו בכל הקדשים כיון דצ"ל ראוי לשם, ולכן נקט הר"ש התירוץ דבבת אחת מתרץ הקושיא דשוה מכשיר למכפר דשעיר המשתלח ועגלה ערופה, והוא אשר, בכל אופן, חטאת העוף ועולת העוף אין מומין פוסלין בהם, וע"כ צ"ל שאין לומדים היקש בזה לא מעגלה ערופה שהיא עצמה אין המומין פוסלין בה ולא משעיר המשתלח.
בשו"ת הרב זעמבא העיר ג"כ מפירוש רבנו גרשון מאור הגולה, בחולין יא, ב', דכתוב שם בהנוגע לעגלה ערופה דכיוון דכפרה כתיב בה כקדשים צריך שלא יהי' בה מום כקדשים - שהוא היפך משנה האמורה הנ"ל, ויעו"ש בספר מקדשי השם מה שתירץ בזה בדוחק.
