N.B.: You cite chapter 37 of the Tanya*, at page 48a: "Every portion (of soul) does not descend here below, even though this constitutes a considerable descent." You consider the expression "even though" (af) difficult to understand.
In this instance, this expression does not denote opposition. Rather, it should be read as "moreover" or "in addition." Similarly, the verse states "and this, moreover" (v'af), and our Sages* teach in Tractate Sotah* 89, "moreover, he is nullified" (af hu misbatel), or again, "and moreover, the curvature of the Jordan" (v'af akmusei akam). One can find additional examples.
One can justify the fact that the Alter Rebbe* employs this term precisely here, in accordance with the verse that applies to the context: "Moreover, I have done it" (af ani asisi), in which this word likewise has the same meaning. It is used deliberately, as explained in Chassidus* regarding the "four who introduced their statements with 'af'" — in particular in the Likkutei Torah*, at the beginning of Parshas* Balak.

במה שהעיר בתניא פרק ל"ז (מ"ח ע"א) וז"ל, וכל ניצוץ לא ירד לעוה"ז אף שהיא ירידה גדולה וכו', שהביטוי אף לדעתו אינו מובן.
הנה תיבת אף במקום זה היא לא במובן של ניגוד כמו הביטוי אע"פ אלא במובן של ועוד , וכלשון הכתוב ואף גם זאת, וכלשון חכמים אף הוא בביטול (סוטה פ"ט), אף כפת הירדן ובכ"מ. ויש להמתיק שהביא אדמו"ר הזקן במקום זה דוקא הביטוי אף, כלשון הכתוב השייך לנדון דידן - אף עשיתיו (שגם בזה הפירוש - ועוד) ובכתבו אף בדיוק הוא - וע"ד ד' שפתחו באף וכמבואר בדא"ח לקו"ת ר"פ בלק ועוד.
